DANIO: Adult Danionella cerebrum (650,000-Neuron Vertebrate Brain v2.0)

DANIO is an open-source biological simulation engine and downloadable brain memory of the adult teleost vertebrate Danionella cerebrum (~650,000 neurons, 203 anatomical brain regions, 0.6 mmยณ cranial volume).

DANIO v2.0 enforces strict epistemological honesty:

  • ATLAS / EMPIRICAL: 203 anatomical brain regions segmented directly from the official adult Danionella cerebrum reference atlas (template dc_mixed_hhg6@1.0, average of 21 adult brains, 2.5 ยตm isotropic resolution, Kadobianskyi et al. bioRxiv 2026, Judkewitz Lab / Charitรฉ โ€“ Universitรคtsmedizin Berlin).
  • MODELED POPULATION: 650,000 computational neurons volume-constrained strictly within the 203 anatomical ellipsoid hulls using published cellular density priors (Cerebellum 38%, Optic Tectum 35%, Telencephalon 8%, Rhombencephalon 8%, Diencephalon 7%, Motor & Spinal 4%). Not an empirical neuron-by-neuron connectome.
  • INTER-REGIONAL CONNECTIVITY MODEL: 1,023 directional macro-tracts derived from confocal reflectance tractography and neural tracer injections.
  • BIOPHYSICAL SIMULATION: Vectorized 50 Hz leaky integrate-and-fire simulation executing closed-loop sensorimotor reflexes (optic tectum prey tracking, lateral line rheotaxis, Mauthner 5ms escape reflex, and >140 dB acoustic drumming).
