refactor: MLMergeProofreader accepts pre-built dataset - #761

Decouples search strategy from proofreader by accepting a SearchDataset instead of building one internally. Dataset now owns patch_shape, collate_fn, and node_segment_id. Renames fragment output file to fragments_merge_scores.zip and fixes xyz serialization via .tolist(). Co-Authored-By: Claude Sonnet 4.6 <noreply@anthropic.com>
